The Black Dragon Ninjas have been brainwashed by Dr Mindbender to guard Cobra Commander in case the Arashikage clan ninjas (Storm Shadow, Slice, the Red Ninjas, etc) ever decide to take control of Cobra for themselves. However, Storm Shadow discovered the brainwash commands and used an Arashikage technique to overwrite Mindbender's subliminal commands. Now the Black Dragon Ninjas act as if their allegiance was to Cobra Commander, but in reality, they are loyal only to Storm Shadow.
